We have night and the noun version of 更ける (to grow late). Stick the two together, and you get a word that means late at night, the dead of night, or the wee hours.
This word uses the kun'yomi readings of the kanji. You should remember 更's kun'yomi from 更ける, but 夜 is a little tricky because it uses its less common よ reading. You learned this reading with 夜明け, but here's a mnemonic in case you need a refresher:
