The night's middle is the middle of the night. In other words, late at night.
夜中 doesn't refer to an exact time, but it generally means the later part of the night, around when most people tend to be asleep.
This word uses the kun'yomi readings for both kanji. 夜 has a couple kun'yomi readings though, so here's a mnemonic to remember よ is the one you want here:
In the middle of the night, you like to play with your yo-yo (よ). During the day, it's hard to get any peace and quiet to practice your yo-yo tricks, but in the middle of the night you can finally get some alone time with your precious yo-yo.
